Fuel Temp Sensor engine code

My truck has been running funny for sometime now. The check engine light comes on and off. It only has a code for the fuel temp sensor on the fuel rail which I have replaced. I have ohmed the harness to the sensor and it is fine. It has 120k and is up to date on services i.e. plugs, wires fuel filter all new. As I apply the throttle sometimes especially when cold it will pop back through the intake as if it is backfiring. This only happens on slight throttle application.

Side note: These problems were present before I swapped in the auto box but I haven't made the proper changes to the system for the auto yet. I know I need to wire in the gear indicator switch to the ecm but that really shouldn't affect driveability IMO.
