Dual Battery Charging

Before I set fire to something, does anyone know if it matters WHICH battery I connect the charging leads to in a dual battery setup and in which position the switch should be (1/Both/2) ? This would apply to trickle charging and fast charging.

I set mine to dual and use the negative post of one battery and the positive post on the other battery. I don't know if it's the best but it's been working for me.

To be honest I don't know much about the system. It came with the truck, and according to the prior owner was a LR factory install. It has a Cole Hersee switch on the front of the battery box, but other than that I don't know....
