Where are they stuck? In the door or in the top?

Are you talking about the studs that hold the windows in place? If they are stuck with the windows in place on the door...
If so there is a special tool I think. But I just used a bike wrench, worked like a charm.

DO NOT ... I REPEAT ... DO NOT ... even lightly, tap on the bottom of the studs with a soft dead blow hammer without removing your glass.

If you do not heed my warning, wear eye and ear protection!! (I speak from experience!)

Whatever tool you end up using take extra care not to hit the door skin.. one wack with a wrench and you'll have a nice bump on the top of the door.. the studs are dangerously close to the skin...

It also a good idea to replace them with stainless...

If they are stuck in the doors, just put two nuts on the bottom of the stud and spin the top nut while holding the lower nut tight.

I have had them off the doors for the last year and I need to replace the rusty studs. I have tried to wrench the studs out of the door tops with Channel locks, vice grips and pliers.....but have not been able to remove them......they are threaded in the standard direction of right tighty lefty loosey right?

Thanks
